I have theories about this. 1. His parents were part of some "hero party" in this world. 2. Makoto is the spitting image of one or both of his parents. The Goddess made him "ugly" so he wouldn't be instantly recognized as the child of these two heroes. 3. One of the original "hero party" betrayed them. This betrayer might have been in love with one of Makoto's parents. 4. Tomoe, Mio and Shiki are a reflection or modern take on his parents' "hero party". 5. The betrayer is still alive and is the big bad.
